This seems to be the best way to convert multiple files, but note that doing it this way means all the files will use the same encoding profile/settings, so if you need different settings for each file (perhaps one will be better quality than the others, for example), you're better off loading the files one by one by using the "Video File" option under the "Choose a video source" section. Here, you can load in multiple files and they will automatically be added to the work queue.
